According to Jim Recap: Father Disfigure
Cheryl and Dana have started going to church (or they have started talking about going to church). Meanwhile, Jim is sitting around in his boxers watching the Bears game. Even Andy is going to church, but when he sees the game is on, he drops his pants and eats some cheese doodles. Apparently it's a good tactic for not getting cheese on your good pants, but frankly I'd prefer if guests not drop their pants when they watch the game.
When everyone finally gets Jim to go to church, he almost wishes that he hadn't, because the new pastor is a boy who he knew back in school. When they were kids, Jim hit the kid (the grown up version is played by Chris Elliott) in the face with a ball during a dodgeball game, but the kid insists he called a time out. Jim insists there are no time outs in dodgeball.
Unfortunately, the ball caused the kid a fat lip that lasted for a few weeks, and Jim started calling him Beaky, which led to a later nickname of Geaky Beaky, which just didn't turn out that well. And though he doesn't let on to Cheryl, Beaky recognizes Jim right off, and then takes Kyle out of the toddler program at the church because of it.
Eventually, everything comes out, and Cheryl is furious at Jim, so Jim has to stand up and face the music. But before he can, the pastor gets up in front of the church and decides to step down because he can't forgive Jim for what happened all those years ago. That's when Jim goes to see him, and they work things out - but not before we find out that Beaky's real name is Gaylord (and Gaylord hits Jim with a ball to the back of the head while Jim isn't looking).
Then at the end of the episode, the pastor comes over to watch the game, and Jim, Andy and Gaylord are all sitting around in their boxers. That's just strange. Funny, but strange.
