According to Jim Recap: Who's the Boss?

Jim and Andy are working on what is perhaps their biggest job ever for a wealthy client and it's leading to all sorts of problems. Jim wants to do everything that they are asked to do, because he's hoping that it will lead to more jobs for more wealthy clients. Andy doesn't, because he's the one who ends up doing most of the work. It might not be so bad if he just had to do architect things, but he also has to drive four hours to pick up doorknobs and watch the dog and tasks that are way beneath him. That is a problem.

Jim can't understand why Andy doesn't want to do whatever it takes to make sure this job goes smoothly, while Andy can't understand why Jim won't at least let up a little bit. First Veronica (Nana Visitor) wants it one way, then she wants it another, now she wants it back the way that it was. Then she wants an atrium. Now a skylight. It never ends.

Finally Cheryl steps in to help smooth things over before Jim and Andy say something that they'll regret. She sends Jim over to the house with a special dinner that she prepared for Andy. When Jim gets there, however, he sees why Andy has been working all those extra hours - he's been dating Veronica! That just sends Jim off the deep end. Well, even further off the deep end. Andy, naturally, pushes back even harder, insisting that it's bad enough what Jim does at work - he doesn't have the right to take over his personal life too.

So Jim agrees and comes up with a list of things that Andy needs to do at work. When Andy looks over the list of things, he realizes that he'll be busy for months - even after this job is done - and he decides to put his foot down. Since Veronica is the client, and he has Veronica on his side, he figures he has some leverage for once. And he uses that to tell Jim how it will be. Then Jim takes a layer of drywall and seals Andy up in a room. After that, it's on.

Andy breaks out like he is The Hulk or something and the two wrestle around for a while, and eventually come to terms - instead of employer/employee, they will be partners in their company. That seems to make Andy happy, at least for now.
